Peptide Purity, Assay and Net Peptide Content Explained
An explanation of three frequently confused specification terms and how water, salts, counterions and analytical basis affect reported peptide quantity.

Why the Terms Diverge
A vial can show high chromatographic purity while containing substantial water, counterions or other nonchromophoric material. Purity, assay and net peptide content therefore describe different denominators and should not be used interchangeably.
The practical question is not which number is highest, but what was measured, by which method and on what basis. Procurement specifications should define these terms before testing to prevent incompatible interpretations.
Three distinct reporting concepts

Chromatographic Purity
HPLC purity commonly divides main-peak area by total integrated area at a selected wavelength. It is valuable for monitoring deletion products, oxidation variants and other separated UV-active species.
The result depends on separation, detection and integration. Water and many inorganic salts may contribute no meaningful UV peak, while co-eluting impurities may be counted within the main peak.
- Record wavelength, column and gradient with the result.
- Review excluded peaks and integration thresholds.
- Avoid comparing area percentages from materially different methods.
Assay and Content Basis
Assay requires a quantitative link between response and amount, often through a characterized reference or an independent compositional approach. Reports should state whether the result is as-is, dried, anhydrous, salt-free or another defined basis.
Net peptide content is sometimes derived by subtracting measured water, counterion and residual solvent fractions. Such a calculation is only as sound as its component methods and mass-balance assumptions.
Specifying and Reconciling Results
A buyer should specify both chromatographic purity and the quantitative attribute needed for the research workflow. The contract or specification can state acceptable methods, basis, rounding rules and treatment of counterions.
When numbers appear inconsistent, request the calculation and source results. A reconciliation worksheet can expose whether differences arise from dry-basis correction, salt form, reference assignment or simple transcription error.
- Define the molecular form, including terminal modifications and counterion.
- State whether quantity refers to gross lyophilizate or target peptide.
- Retain unrounded source values for calculations and trend review.
Limitations / What this does not prove
- A high chromatographic purity result does not prove high net peptide content.
- A calculated content result does not identify unknown impurities.
- Reported percentages are not comparable without matching method and basis.
- These attributes do not establish biological performance or human-use suitability.
FAQ
Can purity and net peptide content differ by many percentage points?
Yes. Water, counterions, residual solvents and undetected non-peptide components can lower content without producing proportional HPLC peaks.
What does as-is basis mean?
It means the result relates to the material in its tested state without correction for measured moisture or other defined components.
Is net peptide content always directly measured?
No. It may be measured with a quantitative method or calculated from multiple component results; the report should state the approach.
